Тело покойной королевы больше трех недель было выставлено для доступа в Септ-Джеймсе, пока готовились траурные одежды для воинов и попоны для лошадей. 12 декабря все было готово, и похоронный кортеж начал путь к Вестминстеру. Гроб везли на колеснице, где находился выполненный на ткани очень похожий портрет покойной королевы. На нем Мария была изображена в ее любимом малиновом бархатном костюме, с короной на голове и скиПетром в руке, а «пальцы были украшены большим количеством прекрасных колец. Самой близкой из присутствовавших на похоронах родственников покойной была кузина Марии, Маргарет Дуглас, графиня Лешгокс. Она следовала за катафалком, а с ней придворные фрейлины — верхом, все в черных одеяниях, свисающих почти до самой земли. Замыкали процессию клирики королевской часовни, монахи и епископы.
Кортеж остановился у главных дверей Вестминстерского аббатства, и гроб с телом королевы был внесен внутрь. Всю ночь ее тело охраняли сотни бедных в черных одеяниях, с длинными факелами в руках, окруженные королевскими гвардейцами, также державшими факелы. На следующий день отслужили похоронную мессу. Епископ Винчестерский, сознавая, что навлекает на себя гнев повой королевы, восславил Марию в самых сердечных словах.
«Если бы ангелы были смертны, я бы скорее сравнил ее уход со смертью ангела, чем земного существа, — сказал он, перечислив список добродетелей и благотворительных деяний усопшей королевы. — Она никогда не забывала о своих обещаниях и была исключительно милосердна к обидчикам. Она сочувствовала бедным и угнетенным и была снисходительна к своим пэрам. Она восстановила больше разрушенных зданий, чем какой-либо другой правитель в этом государстве, и я молю Господа, чтобы ее добрые деяния были продолжены в будущем».
Епископ почти ничего не сказал о религиозной политике Марии, но благословил набожность покойной королевы.

После окончания траурной речи гроб отнесли в часовню Генриха VIII и опустили в могилу на северной стороне. Ее сердце, «уложенное в гроб в обшитом серебром бархатном мешочке», было захоронено отдельно. Как только вельможи удалились, слуги, нанятые плакальщицы и лондонцы, пришедшие посмотреть на похороны королевы, буквально за несколько минут разорвали на куски все знамена и штандарты, уставленные вокруг алтаря, а также драпировки, которыми были обвешаны стены. Они толкались и дрались между собой за кусочки ткани («каждому хотелось ухватить побольше»), пока все не изорвали в клочья. Особенно досталось портрету королевы.
На следующий день епископу Винчестерскому сообщили, что «за недостойное поведение, какое он позволил себе во время заупокойной службы по королеве Марии», ему предписано на все время празднования восшествия на престол королевы Елизаветы находиться под домашним арестом.
